1.They haven't released the young eagles into the wild yet. (слово-маркер yet указывает на необходимость употребления Present Perfect)

2.The female eagle was tired. She had been hunting for five hours. (есть маркер for + период времени,  значит, нужен Perfect Continuous. А поскольку первое предложение в Past Simple, то и во втором тоже пишем Past)

3.James had taken pictures of many species of eagle by the end of his trip. (сочетание с предлогом by указывает момент, к которому завершилось действие - это маркер Past Perfect)

4.Have the eagles been building their nest for the last two weeks? ​(Здесь тоже акцент на длительности действия, начавшегося в и длящегося до момента речи, так что используем Present Perfect Continuous)
